sysutils/rundeck3 update to 3.3.9

Rundeck 3.3.9 is released, the new Makefile is attached. Besides the update, I
also:
- Created a separate pkg-plist to install files and folders with a correct
permission
- Install a log4j2 config file else Rundeck won't start
