My suspicion was wrong in this case.  I contacted the samtools developers and
they informed me that they do want to phase out the use of samtools as a
library.

John Marshall went so far as reaching out to the RSEM developers and offering
advice on how to convert their code to use htslib.

So, we can close this.  I'll plan to use the bundled samtools in rsem for now
and hopefully they'll update their code base soon.
