Most of the other things you mention I have no knowledge of (and
perhaps you might consider joining and resending your whole email to
freebsd-questions at FreeBSD.ORG), but as far as the filesystem hierarchy,
I can tell you as a newbie myself you do eventually get used to it, and
now I think it's quite elegant. Also, setting up your PATH in bash
helps save time with typing if you don't want to or can't change which
directory you want the program installed.
