We no longer support FreeBSD 5.4 (5.5, 5-STABLE only on the 5.X branch), but
I suspect you have some bad data in /usr/local/include.  You might try going
through each file in /usr/local/include with pkg_info -W and remove those
that have no backing package.

If you upgrade to 5.5 or higher, and still see this problem, open a new PR
after reviewing the insturctions at
http://www.freebsd.org/gnome/docs/bugging.html .
