We already do it like this, the story was about /boot/loader.rc,
not */loader.conf.  sys/boot/i386/loader/Makefile has this:

.if !exists(${DESTDIR}/boot/loader.rc)
FILES+=	${.CURDIR}/loader.rc
.endif
