Instead you should create a new config file in /usr/local/etc and override values you want there. Speaking of the consolekit problem, it tries to mimic systemd's login1 API, but it doesn't provide 100% compatibility yet. Some Wayland stuff may call into that and bump into these incompatibilities. I'm slowly working on consolekit in my free time, so maybe this will get fixed in the near future.
