Is this still a problem? chdman(1) exists to create .CHD archives from raw
files, and also extract files from .CHD archives:

I also stumbled upon CHDconvert (https://github.com/nickheyer/CHDconvert), a
Python script which can create .CHD archives from directories containing .gz or
.7z archives.
