The issue should be fixed from now ON (I should have mentioned that earlier,
sorry). Upgrading a package is removing previous version (and deleting your
precious file) and then installing a new version.
I cannot verify this at the moment, but you can check it for yourself. If you
modify a file based on sample and then remove the package (in latest version),
the file should stay intact. Installing the package back should not mess with
the file either.

There is of course an open question - should the package remove all the listed
files even if they were modified? This is, however, not a question to me.
