On another box, to address this conflict issue (which is particularly concerning because it prevents you from logging in/SSH, ls, etc.) 
I installed the conflicting packages first.

# pkg upgrade FreeBSD-utilities FreeBSD-runtime FreeBSD-rc
# pkg upgrade -r base

Perhaps it would be worthwhile to add an entry in UPDATING?
