You can workaround the warning spam post-install by using gpart to shrink the
size of the freebsd-boot partition which should quiet the warning while still
allowing your system to boot.  This is a fairly unusual edge case since it only
applies to non-UEFI booting on x86.  If you provide a patch to the installer I
am happy to commit it.
